Diseases crash down into many categories--they can be infectious (HIV, the flu, pneumonia), autoimmune (lupus, rheumatoid arthritis), structural (ventricular septal defect), ischemic (heart attack, stroke), genetic (Huntington's disease, Marfan syndrome), or metabolic (diabetes, hypothyroidism).
Some diseases cross over to other category though--diabetes can be both genetic and metabolic.
Or you can classify them based on body system artificial. Heart--heart attacks, high blood pressure. Brain--parkinson's, strokes, schitzophrenia. GI--ulcers, crohn's etc etc.
